It depends on each protocol you want to run using each daemon.
You can use both daemons at the same time, but keep each protocol active in only one daemon.
For instance, you can use quagga for unicast routing (OSPF, BGP, ISIS, etc) and Xorp for multicast routing (IGMP, PIM, etc).
